Here is the picture of the spot. Hope you guys can see it as the picture is abit blurry. This one is about 1 mm in diameter. There is one more spot which is maybe about 1/2 the size of this one.

@jeness I lapped the stones under running water. Though there were a few times that the stones stick together but then I just rinsed it off with water.
@pixelfixed it's about 1 mm in diameter. I agree for lapping it won't make much of a difference, but will it make much difference if I use it for sharpening my knives?

I honestly do not think that will make any diff at all,JMO

It almost looks like a water stain. Does it feel any different than the rest of the stone? Anyway, Go to Knife Sharpening Products | DMTŪ - Diamond Machining Technology All their products are guaranteed to be free of defects, or are replaced "free of charge.
I think the plate is fine the way it is, and should work properly. However, It'd bother me too.

No need to do it under running water, just wet the surface and you will be ok. You don't have to use a screwdriver either, any piece of steel will do the trick, cheap kitchen knife, back of a chisel etc. Make sure you don't apply too much pressure, a light-medium amount of it is perfect.
New DMTs generally have some extra diamonds on their surface which tends to scratch softer hones, and sometimes the harder ones too. If you knock these off with anything thats made of steel, than you will be OK.
