Update: I tried scrubbing the Coti with Comet. That did not work. I tried a bleach solution...no go. I tried packing the stone in Kosher salt overnight...no change. The only thing left to try is warm sunshine, which is uncharacteristically missing today...it's raining in SoCal. As soon as the sun comes out, we'll give that a try.
Plasticizer from the rubber leached into the stone matrix. It will wear off over time.

I do what you did quite regularly with my holders & have never heard of this happening or had it to happen to me. Might I suggest you really wash the heck out of the holders or put them in the dishwasher...but let them air dry.
If i may ask in this thread, Have anybody else here made "stupid" or easily made or overlooked mistakes concerning coticules?
I bought too many. That might be an easily made mistake under certain circumstances. lol.
And to the OP, I wouldn't worry about it. Worse things have happened to a coticule. Did you see the one that dude picked up for 12 bucks? Somebody beat the heck out of that thing. Looks great now though.
How much lapping did you do? Coti's are non porous stones, so it should come out with a good lapping, I would think? It won't affect anything, but it would bother me.
Draw gridlines, and see if the stain goes when the lines do....
Coticules are non porous and if it just stains the surface I wouldn't worry too much about it, it's for sharpening and all :-).
I think it is totally ruined and you should send it to me immediately for proper disposal
