How does one go about of getting rust off a dmt
I have two spots on mine that seem rather harmless. They were my reward for smoothing out high spots with an ancient, rusting pair of pliers. ;)
So there is really nothing to do
I wouldn't think so, but then I'm no expert. I'm also new at this. However, I cannot see how a discolored area would affect the mechanics of a DMT.
You could try a wire brush, which should remove most of it. Lapping stones should be treated like any other: make sure it's thouroughly dried before putting it away (assuming that it's the 325 of course. Either way....)
I have a DMT E that I use for bevel setting, it has had a rusty-looking discoloration for about 1 1/2 yrs, and I've noticed no ill effects as a result. As to your actual question, I don't know of a way to remove said stain.
Oxalic acid is a good rust-stain remover.
Either find the pure stuff, or use commonly-available compounds:
. . . "Barkeeper's Friend" -- supermarket;
. . . "StarBrite (or other brand) Powdered Fiberglass Cleaner" (marine supply store -- check the label for contents!).
Make a paste with water, put it on the rust-stained area, wait 10 minutes, rinse off.
That works very well for fiberglass and stainless steel. It should work for a DMT as well.

+1 on barkeeper's friend works great with a scrub brush after the 10 min wait
