    Default EP bottle

Looks like a perfect candidate for a clean-up. Comes with screw cap.

    Is that rust or glue?

That is probably the sediment of Eau de Quinine.
    Absolutely NOT rust or glue.
It's on the inside of the bottle

OK, so what is the process or is that a trade secret?

Trade Secret: let it sit overnight filled with Lilac Vegetal...clear as glass in the morning!

After soaking overnight in warm soapy water, most of those stains should dissolve.
If they're stubborn, some CLR mixed 50/50 with warmer water should do the trick.
