If you hae your technique on the coticule down, the 1000 grit bevel establisher should not have any influence on the final shave. That is, if your bevel is set properly. Personally, if I use another stone to establish a clean bevel before the coticule, I drag it across glass once to fold the edge. Then I do a few sets of half strokes on a good slurry on the coticule. This way, I make sure that the bevel is properly established before refining it.
If you have 1,000 grit scratches after using the coticule, then it seems you haven't used your coticule to its full extent, because a coticule is more than able to deal with 1,000 grit scratches. What exactly do you do?

I didn't mean that there were 1000 grit scratches when I finished. I meant on the bevel set there were 1000 grit scratches all the way up. Then I moved on without folding the edge on glass which = a rough chippy edge
