So I just lapped the naniwa and now it's nowhere near as smooth as it was.. does this affect performance and is there a way to return it to factory smoothness?

No worries, it will work just fine.
It will become a bit smoother until next time you lap it again, but not to worry.
It will perform just as intended from the get-go.

ok thanks.. is there anything wrong with using the Norton lapping stone on the naniwa hones?

I use the same lapping stone on mine too. Works just fine.
